You can use vinegar and salt to safely stop weeds from growing in a gravel or pebble-filled area. That said, you may want to invest in landscape fabric or underlayment to naturally prevent and eliminate weeds growing in the first place.

Kill Weeds Between Pavers With Vinegar
Spraying vinegar on the leaves and stems of weeds will kill them, so this is a viable option.
